Our company uses our own Jira board, but also uses client Jira boards to manage accounts. I know we can easily integrate Jira into Monday.com, but is there a way to integrate more than once instance of Jira into an account?

You can connect multiple JIRA accounts. That being said, I would recommend having a board for each account. So one board to manage their internal JIRA account and another for the JIRA account with their clients.
The reason is the data will move over to JIRA, but the integration column cannot have links to both Jira instances.
