We have an employee that has left the company. We deactivated him but is there a way to mass reassign all of his active items, across numerous boards and workspaces, to another person?

You can use Toolkit Find and Replace feature for that.
Select Find and Replace from the left bar, select your boards and person columns and replace the user with the new user in the next step. Simple as that.
