We would love to be able to set up an automation where when an email is sent and received where the subject is matched by a specific column then this email is picked up and pulled into the “emails and activities” on the deal on the board.

My apologies if I am misunderstanding what you’re looking to set up but have you taken a look at the following type of automation recipe?
Ignore the Oreos Factory example! 
The idea here is you can choose “subject”, “subject or body”, “recipient”, “sender”, etc and then input what words will trigger this automation.
